Okay, I just installed Mod Organizer. I downloaded a new fresh copy of F4SE, I installed it in both Fallout 4 manually and I installed it on MO2 for extra measure. I launch F4SE executable through MO2 and pressing new game, i get the notification still. F4SE not installed. None of my script extender mods work and I have no idea how to fix this..
